BIOMSC X900 - Omics 4 Neuro - Coding Tools for Bulk RNAseq and ATACseq

This three-day module teaches the core computational steps for analyzing bulk RNA sequencing and ATAC sequencing data, from raw reads to biological interpretation. Participants will use provided command-line tools and scripts to align sequencing reads, quantify gene expression for bulk RNAseq, and identify peaks in epigenomic data such as ATACseq, ChIPseq, and CUT&Tag, then use R coding to apply statistical methods to assess differential expression and differential peak occupancy. The module concludes with a guided demonstration of motif and footprinting analysis to identify regulatory regions. Participants will leave with customizable scripts they can adapt to their own datasets and with analytical tools to evaluate whether their results are meaningful.
The module is intended for graduate students, postdocs, staff, and faculty with a foundational background in genetics and molecular biology who want practical, applied skills in sequencing data analysis. No prior coding required: all scripts and code templates are provided.
Delivery Options
Hybrid: A learning experience that combines online coursework with in-person instruction, activities, or events. Participants complete designated online learning components and attend scheduled in-person sessions.
Time to Completion
This program is projected to take approximately 18 hours to complete.
Course Completion Requirements
Successful completion of this course requires earning a score of at least 99% on required assessments.
Technology Requirements
- Reliable internet connection
- Computer, laptop, or tablet capable of accessing online course materials
- Ability to stream video and interactive content
- Recommended browsers: Google Chrome or Firefox
Additional Technology Information
A laptop with internet access. Access to the Ohio Supercomputer Center (OSC) and R/RStudio will be provided through our classroom project. Instructions, datasets, tools, and scripts will be provided two weeks before the workshop.
